Unfortunately on CentOS, awk is at /usr/bin/awk If you have root access to this computer, you can set a link from /bin/awk to /usr/bin/awk, even though this is not a neat nor proper solution. Or wait until Paul tells you from which file awk is called and change the path from /usr/bin/awk to /bin/awk. This is definitely the better solution. Finally chances are that coot uses an environment variable to call coot. Again, wait until Paul tells you its name then set it from /usr/bin/awk to /bin/awk and things should work.
