I used the auto install and the runnable executables went just fine. Ipmosflm opens up just fine and can find spot, index, and refine, but I can't use the mouse to enlarge an area, which is especially needed when you have crappy data and the first indexing puts the spots slightly off and you need to "adjust" them. Any ideas besides switching to an older version of either centos or CCP4? One thing to try is a different installation method. I haven't used the auto install, so I'm not clear on how it works. But if it's a binary installation, try building from the generic source package (or vice versa) and see if that resolves the problem. You could also check the mouse focus mode in x-windows, and that no windows are popping up behind the main ipmosflm window waiting for input (which you've probably already checked). It's remotely possible that it's due to the graphics driver (if you're using the binary ati or nvidia drivers); but I've only run into mouse selection problems there while using stereo programs.
